I agree with Silverlock's advice that you need to be off Capri and on the mainland the night before your flight. I recommend you to stay in town, not at the airport.
I think you only need to be at the airport 90 minutes before your flight. A taxi ride to the airport is a flat fee of about 30-35 euros, and it is a short trip of about 20/30 minutes, depending on where you stay and traffic. If you prefer, you can go to the Naples central train station and take a bus to the airport, which will be half the cost, but I strongly advise you not to stay at a hotel near the train station, because it happens to be one of the least attractive areas of Naples, and you will be arriving at the opposite end of town anyway (the ferry dock).
If you think you would like to see the archeological museum in Naples, there are a number of well-reviewed hotels & b&bs in that area, near the piazza Dante. There are also well-reviewed hotels near the ferry docks if you are coming in late and will only want dinner. Tripadvisor and Booking.com and Venere.com have lots of reviews that make it easy to choose a nice place to stay.
Naples is one of the five best cities in Italy to get a meal, usually at a great price. Even the area of the train station has a delicious restaurant (Mimi alla Ferrovia) serving Neopolitan classics should you for some reason decide you want to be there.
When you settle on a hotel, you might want to go to the Chowhound website's message board for Italy and search for restaurant recommendations for Naples, or post a question asking what's good near your hotel. Napoli is also one of the top 3 places in Italy for excellent coffee, and one of the few places it Italy that makes unforgettable pastries for breakfast and dessert. Some people believe that Naples is the only place in Italy to eat pizza, so you will be envied by a great many people when you tell them that you ate dinner and had breakfast in Naples (starting with me.)
